Hyrule Castle: Deport Ganondorf from Hyrule, he's clearly a villain
My friend Link went to the future and Ganon had taken over the land to bring it to an era of darkness with the Triforce.  Meanwhile in the present, Ganon is in your castle pretending to be an ally.  However he is actually very evil so he should probably be deported back to the Gerudo Valley before his actions cause a bunch of alternate timelines or something.  Look at his face, he's clearly a bad guy.  If you are wondering about the credibility of Link's story about time travel, here this out: he had an ocarina.  That's some legit stuff right there.

Well, Link and Zelda recover from dying of old age all the time and they recover just fine (well, except for those times where they turned into ghosts...)

Wind Waker is the Child Timeline, isn't it? The alternate future where Link went to Termina, and so Gannon went unopposed and flooded the world.

Wind Waker was adult timeline.

In the child timeline, Ganon took the realm of the sages that he was imprisoned in, and corrupted it to become the twilight realm, which is what Twilight Princess is about.
(At least, something along those lines.)

I thought that that was the other way around. It would make sense since being sealed by sages in the realm of the sages would be something that happened after being defeated by the hero.

And isn't there a third timeline where Link doesn't leave for Termina and grows up naturally and becomes the hero?

The third timeline is a what-if scenario where Link died in the final battle with Ganondorf in Ocarina of Time.

I like to sort it like this:

Timeline 1 (Failure):
Post-Apoc

Timeline 2 (Child):
Depressing and Dark

Timeline 3 (Adult):
OCEAN ADVENTURE!

Well, to be fair, the opening for Wind Waker describes exactly the ending of OOT, before link went back to the child timeline.  Which strongly hints that it takes place in the adult timeline
